Bayern Munich 1-1 Villarreal
Substitute Chukwueze, who had only been on the pitch for four minutes, completed a quick counter-attack by converting Gerard Moreno's cross to quiet the Allianz Arena as Bayern were knocked out of the quarter-finals for the second year in a row.
Bayern had been pushing for a winner after Robert Lewandowski's 13th Champions League goal of the season cancelled out Arnaut Danjuma's first-leg score early in the second half.
However, Unai Emery's team, who won the Europa League against Manchester United last season, stood firm in the face of Bayern's siege and took advantage of their opportunity when it came.
Villarreal scored with each of their only two attempts on target in the two legs, with Chukwueze's breakaway goal ensuring they will face either Liverpool or Benfica in only their second Champions League semi-final.

Real Madrid 2-3 Chelsea
Chelsea's Champions League championship defense is done, but they put up a fantastic fight against Real Madrid on Tuesday night at the Bernabeu.
The holders went to Spain with a huge challenge ahead of them, trailing 3-1 after another Karim Benzema masterclass in the first leg at Stamford Bridge.
However, Mason Mount's goal gave them the perfect start in Madrid, and Antonio Rudiger later tied the tie with an away goal, which was scrapped in this year's competition.
After a Marcos Alonso shot was ruled out by VAR, Timo Werner's attempt appeared to be sending Chelsea through against all odds, only for Luka Modric's ingenuity to tee up substitute Rodrygo for a key effort to force extra-time.
Benzema got the final word with an extra-time header as the 13-time European winners overcame a huge scare to end Chelsea's incredible resistance.
Following their efforts in Madrid, Thomas Tuchel was hurt but proud of his team, albeit he was enraged by the VAR and accused referee Szymon Marciniak of "laughing" with Real rival Carlo Ancelotti.

Atletico Madrid 0-0 Manchester City
While Manchester City's 0-0 draw with Atletico Madrid lacked the delicacy of Phil Foden's assist and the ruthlessness of Kevin De Bruyne's winner in the Champions League quarter-final tie's first leg, their tenacity was enough to secure them a place in the semi-finals against Real Madrid.
While City were far from their best, particularly in the second half, against Diego Simeone's side - who dominated the second 45 minutes - Pep Guardiola's side were immaculate at the back and refused to lose their minds, unlike their opponents.
Manchester City sought to carry on with the game after Felipe's nasty challenge on Phil Foden earned him a deserved sending off late in the game, before both teams were involved in a huge fight, while the home side continued the unsavoury scenes after the clash.
Despite the on-field and off-field drama, the Premier League champions came away with a win on aggregate and a strong performance, setting up a two-legged semi-final against Real Madrid.

Liverpool 3-3 Benfica
A much-modified Liverpool team took their time getting into the second leg of the quarter-final, but appeared almost safe when Ibrahima Konaté scored his second goal of the tie midway through the first half.
Benfica struggled to control the Reds at times, but the visitors survived the storm and struck back when Gonçalo Ramos took advantage of a lucky ricochet.
Liverpool recovered control, even though nerves still jangled faintly until Firmino twice tapped in at the far post in the space of 11 second-half minutes. Surely, with a 6-2 aggregate lead, the Reds were done?
Nonetheless, Benfica delighted the traveling supporters by mounting a stunning comeback to draw on the night, with Roman Yaremchuk and Darwin Nez drawing the score back to 6-4 before Alisson Becker made a fantastic stop to deny Darwin another chance. Liverpool, on the other hand, had already put in the effort.
